I am a bit confused about the setup of the hardware in the Arduino+RaspberryPi option. If I use the Arduino+RaspberryPi, which hardware pin is the %IX0.0 mapped to?

The Arduino+RaspberryPi driver actually is the Arduino driver running on the RaspberryPi. Since the RPi requires different command-line parameters on the compilation process, I had to create a different option for it. Using this driver you won't be using the internal RPi's GPIO, only the Arduino's IO. So, just follow the IO mapping published on the getting started page for the Arduino

Thank you very much for the clarification! I tested this out and worked great! I enabled the server.js to run at startup and so I don't have to worry about the OpenPLC server starting if I reboot the Raspberry Pi. Thanks!
