You don't need to upload an ST file and a mbconfig.cfg file every time you start the OpenPLC. You only need to upload them when you want to change your program. If you just start the OpenPLC, it will be running the last program and configuration uploaded.

I haven't created an automated script to automatically run the OpenPLC every time the system boots, but doing that shouldn't be too much complicated. The file /etc/rc.local is a script that is loaded at the end of the system boot. Google for rc.local loading programs on raspberry pi and you might find some good results.
